Although danger is of a certain amount of concern to D, he has proven time and again that if the money is good he'll take the job. Plus, he's grown some, even over the previous few adventures (before this 800 year jump) -- slightly more altruistic, if not completely good.
Of course, when you can loot a place and steal stuff (which he might just do) any extra payment is just a bonus.

You mention Darkmoon having become more altruistic before the jump, and it makes me wonder, are we to assume character development just stopped during that 800 year period, and that he's basically the exact same guy he was then? He has seemed a tad more dickish since the jump, but he's always kinda turned that off and on at times.

Yes, there's the loot, but it could also be that he expects to be paid in gold, as is only proper for adventuring.
In addition, the ship doesn't need fixing, it's a relic, it needs upgrading, or overhauling, or a few white lies and a discreet replacing.
