She is correct: completely removing someone from all of existence would cause a paradox if it was done using Time magic. To eliminate them completely would imply removing them from the past as well as the future -- but then if they were removed from the past, the caster would then never need to cast the spell, so we go back and forth through a paradox.
On the flip side the caster could kill the person and remove the memory of them from everyone. That doesn't cause a paradox, but since everyone still remembers Alec, that's not what happened.
