Alec fully well believes that his magic comes from God. It's how he powers it and taps into his own natural energies. So, yes, in that way he's right.
Katrina is also right, though, because Alec's magic is a form of Light magic, which occurs naturally. If he didn't believe in God, there would still be a good chance that he could tap into that Light magic.
And, if magic is magic, and the ghosts are not weak against forms of magic, presumably Light wouldn't work any better than anything else.
