Remember: different Katrina, different history. The Katrina here, after dealing with Shaft, elected to kill the dark wizard and seal him away in his ghostly form without his powers. For a power wizard, that would be quite the hellish end.
Of course, eventually Shaft would get his powers back (as he was doing here). Shaft is allowed to have a ghost form (as per the Castlevania series), and will, over time, find a way to restore himself to corporeal form (as per past comics in CVRPG and DSWC). The fact that Other-Katrina didn't completely eradicate him when she had the chance just shows she wasn't really thinking long term.
Revenge will do that to ya.
